I've been searching all over trying to find some more information on this from people that have experience with both. Here's the deal:

I have a 2002 Gibson USA Junior that I've replaced the pots and cap with CTS & Orange Drop cap wired 50s style. I love the way it sounds, but there are a few things that bug me. I'm not a fan of the shallower/thinner neck (I have a 50s neck on my LP Standard that feels way more comfortable) and the deep amber color vs the vintage correct gold/yellow annoys me. Plus, the finish is super thick.

This makes me want to find an Original Series Jr, which I've seen get glowing reviews most of the time. My question is, what are the major differences (if any) between the USA and the Custom Shop 57 Jr? I assume the general fit and finish will be of higher quality, but is it 2x the price better?

Thanks!

I doubt my reply will help, because while I think the CS build is better in the ways you describe, I also think the stock Juniors have been really well done by Gibson for quite some time now. Yes, the finish is too thick, and necks are always personal preference, but I had one and was really impressed with the exceptional playability and the overall feel. (I got rid of it because even though Gibson's P90s are excellent, I just can't get into P90s.) I have a number of really expensive custom guitars, and still, I thought that lowly Junior played as well as anything. So I would not feel the "need" for the higher spec CS treatment, and yes, I do think they're overpriced. But if cost is no obstacle, they're great, that's for sure.
