I'm locating an ABR1 bridge and finding that when I put it where it seems to intonate best, it is rather far back relative to where I'd expected it to be based on measuring for the scale length. It is a few mm closer to the tailpiece than expected. I'm intonating at the 12th fret with an electronic tuner. The action feels nice but it is possible that the TUSQ nut is still too high although I took it down quite a lot out of the box. Is this just how it is sometimes, or is there something I might be missing?

Looks OK to me. All that really matters is whether or not the intonation is accurate.

I would make sure that your nut is the correct height first, your strings are fully stretched out if they are new, the neck relief is right, the bridge is the correct height, and then get the intonation correct before you drill any holes.
