Look down the neck from the headstock and see if there is a back bow.Then from the body up the neck you should be able to see a back bow pretty easy.
Thats a very cool guitar and I do like Jacksons so don't get me wrong.
Could be an improperly cut nut too.Fret it at the 3rd fret and see how much room you have between the first fret and the strings there should be a little.
Quite possible you have a few high frets too or they didn't get them level.
If you can post some pics I would love to see it.
The neck starts as a blank and the body wings are glued on so chances of the neck being at the wrong angle are pretty slim.Its quarter sawn maple too so not much chance of it warping either.
