Here's where the difference is on the Plek system:

Your guitar is Plek'd by a machine that does it's work by numbers. Your luthier/tech sets up your guitar by feel. The Plek'd system does a great job of getting the guitar to Gibson's specs, but your tech can come back, smooth out the rough spots, and tweak the setup to better suit you. Also, sense the entire U.S. doesn't share Nashville's climate, the setup will almost always need some adjusting when it reaches its destination.
