they can be left in there without any issues. most pedals bypass the battery completely when there is something plugged into the power jack. in fact, if you're plugged in and there's some kind of power failure, the battery won't even work until you pull the power adapter jack out on most pedals. that said, i like to pull the batteries out anyway, just to save some weight moving em around.
